    TIGRE

    TIGRE

TIGRE: Tomographic Iterative GPU-based Reconstruction Toolbox

TIGRE is an open-source toolbox for fast and accurate 3D tomographic reconstruction for any geometry. Its focus is on iterative algorithms for improved image quality that have all been optimized to run on GPUs (including multi-GPUs) for improved speed. It combines the higher-level abstraction of MATLAB or Python with the performance of CUDA at a lower level in order to make it both fast and easy to use. TIGRE is free to download and distribute: use it, modify it, add to it, and share it. Our aim is to provide a wide range of easy-to-use algorithms for the tomographic community "off the shelf". We would like to build a stronger bridge between algorithm developers and imaging researchers/clinicians by encouraging and supporting contributions from both sides to TIGRE.

SPIW - Scanning Probe Image Wizard

SPIW - Scanning Probe Image Wizard

Scanning Probe Image Wizard - MATLAB Toolbox

SPIW is a MATLAB toolbox, for automated processing of scanning probe microscope images. Tools are applicable to all SPM images, but the main focus is on images with atomic or molecular resolution. SPIW is primarily a MATLAB toolbox with functions designed to be called in a user's own script. SPIW also has a very basic GUI for browsing and exporting images. For information on SPIW's performance see our publication ( http://dx.doi.org/10.1063/1.4827076 ) in the Review of Scientific Instruments. A related open-source project SPIEPy (https://pypi.python.org/pypi/SPIEPy/) is developing a python library to for automated SPM imaged enhancement. SPIEPy brings many SPIW algorithms to the Python user.

    Flexible Brain Graph Visualizer

    Flexible Brain Graph Visualizer

Matlab code to visualise brain graphs from connectivity matrices

This very configurable script allows you to plot a 3D (MNI space) visualisation of a brain graph, with edges represented by cylinders and vertices represented by spheres. To aid orientation, a cortical mesh can be added, as can convex hull outlines. The colouring and sizing scheme is fully configurable for both edges and vertices. You can see some example output in <http://www.ncbi.nlm.nih.gov/pubmed/22677149> <http://www.ncbi.nlm.nih.gov/pubmed/20541019> <http://www.ncbi.nlm.nih.gov/pubmed/24562717>
