    Flexible Brain Graph Visualizer

    Flexible Brain Graph Visualizer

Matlab code to visualise brain graphs from connectivity matrices

This very configurable script allows you to plot a 3D (MNI space) visualisation of a brain graph, with edges represented by cylinders and vertices represented by spheres. To aid orientation, a cortical mesh can be added, as can convex hull outlines. The colouring and sizing scheme is fully configurable for both edges and vertices. You can see some example output in <http://www.ncbi.nlm.nih.gov/pubmed/22677149> <http://www.ncbi.nlm.nih.gov/pubmed/20541019> <http://www.ncbi.nlm.nih.gov/pubmed/24562717>

    GoIFISH

    GoIFISH

for the semi-automated analysis of IFISH images

GoIFISH has been developed for the analysis of IFISH (Immunofluorescence + Fluorescence in situ Hybridisation) images, performing nuclear, membrane and spot detection. Users can manually edit segmentation results, perform background adjustments, construct heatmaps, topology maps, and perform cell classification. All results can be exported for further analysis. GoIFISH has been developed in MATLAB, however binaries are provided to run the program outside of the MATLAB environment. Source code is also available for download. LAVA for AFM

    LAVA for AFM

Lloyd's Algorithm-based Volumetric Analysis for AFM Images

This MATLAB-based program enables analysis of AFM images. In particular, it allows the user to measure the volume of all distinguishable features in an image and to isolate and sort those particles. As the name implies, LAVA uses Lloyd's Algorithm, also known as k-means sorting, to identify a small set of volumes representative of the actual distribution of particle in the image. Although developed for determining feature volume, LAVA is also completely compatible with other types of image analysis, such as fluorescence intensity. Work is in progress to provide three-channel functionality, allowing comparison of relative intensity of red, green, and blue channels in multi-color images.
