Mapping the Complexities of Metastatic Breast Cancer - A recent study by Johanna Klughammer et al. offers a detailed exploration of metastatic breast cancer, examining 67 biopsies from 60 patients across diverse clinical features and anatomical sites. By employing single-cell and single-nucleus RNA sequencing alongside spatial expression assays researchers have created a multi-modal map that captures the intricate tumor microenvironment. The study's findings reveal significant variability in cell type composition and spatial expression characteristics, highlighting distinct phenotypes of epithelial-to-mesenchymal transition and T-cell infiltration programs. Our team from Abiosciences (Jasmine Chen, Mathew Smith, and Jamilla Situ) created a Tech Note comparing single-cell RNA sequencing of fresh tissue samples with single-cell gene expression from formalin-fixed, paraffin-embedded (FFPE) samples, from the same donor/tissue: hepatocellular carcinoma (HCC). The analysis examined unique molecular identifier (UMI) detection, cell type diversity, and gene expression correlations between fresh and FFPE samples. Despite some variations in post-sequencing data, both methods produced comparable results from the HCC tissue.
