Modifications to Setup.hs do not cause package dirtiness

Split off from https://github.com/commercialhaskell/stack/issues/1708 - while that issue is about GHCJS it also applies to GHC.  The repro is to modify the Setup.hs of an already-built package with a custom build type.
