(at around 19 mins) The close-up of the crow's eye in Aunt Marion's room is the same shot as the close-up of the crow on the roadway. You can see the reflection of the trees along the roadway in the crows eye even though it is inside Marion's bedroom at night.
The setting goes from fall to winter (with snow on the ground and a lake frozen over) back to what looks like early fall (leaves on trees just yellowing and the grass still green) several times in what is supposed to be a continuous 9 month period - one school year in the life of the titular character. In one scene, a major character dies in the snow surrounded by leafless trees. This is immediately followed by a scene at his funeral (which could only have been a couple of days later) back in early fall. Later, when Richard Thorn is in New York City there's a thick blanket of snow on the ground and he is visibly cold, while back in Chicago, on what is supposed to be the same day, the trees are again covered by faintly yellowed leaves and the weather seems mild.
(at around 1h 13 mins) When Ann reads of one of the deaths,the establishing shot of the newspaper shows the front page of the newspaper with the victim's photo on the left of center. In the very next shot, seen from a distance, she is reading from an interior page with a completely different page layout.
(at around 20 mins) When the cadets are outside meeting Sergeant Neff for the first time, there is a closeup of Mark's face. He clearly has 2 pimples on his chin. Moments later, he is shown again and his face is smooth.
The first scene with Bugenhagen and Michael is meant to take place just one week after the first film ends. The newspaper that Michael looks at (with Damien's picture in it) is dated 17 June 1976. However, the first film ended in 1975 not 1976. This is confirmed when Robert Thorn and Jennings found the graves of Damien's real mother and Robert's real son, dated 1970, and he said "five years ago". Additionally, the first film did not end in the month of June either.
Damien and Mark, and practically all of the cadets, as well as Sergeant Neff, have hair that is much too long for any military academy's regulations.
(at around 56 mins) Damien reads aloud from Revelation 13 but what he reads is actually cobbled together from separate sections of the Bible. In order, they are Revelation 13:4, 19:19, Daniel 8:25 and concluding with Revelation 13:16-18.
(at around 21 mins) When Damien and his cousin Mark meet their new platoon leader, he is introduced as a "Sergeant" and clearly has the appropriate insignia, but Mark calls him "sir", which isn't appropriate and should have been corrected. Even though it is a military school, the school officials are wearing Army uniforms.

The elevator shaft is too narrow and all elevator cars have at least FOUR cables to prevent the car from potentially sliding down the shaft in the event of catastrophic failure.
Any failed cable would strike the sides of the shaft and the other cables on it was down to the car. It would then encounter the trolley system on top of the elevator. All of these actions would cause it to lose momentum and it would fall to rest on top of the car itself. Even if it cut through the roof, it would not have enough remaining inertia to slice through the entire car itself.

Some viewers have questioned how Bugenhagen's box in Jerusalem could have contained the daggers that Robert Thorn had used in London only a few days previously. The novelization makes it clear that the daggers were returned to Bugenhagen by a priest of the London church where Robert Thorn had attempted to stab Damien.
Some viewers have claimed that the faces of Damien on Yigael's Wall differ when shown throughout the film. However, Bugenhagen states that the Wall shows four faces of the Antichrist during his rise to power. We only see two of these clearly in the film (Damien aged 5 and 13), with a very brief glimpse of what may be a third face.
Simple blood tests could have determined that Damian was not the offspring of the ambassador and his wife. Why this is never seriously addressed during the film is unknown.

(at around 39 mins) When Joan Hart is killed, and the back wheel of the tractor truck goes over the body, the wig comes off of the dummy's head.
(at around 19 mins) After Aunt Marion has been killed, the crow flies out of the open window. If you watch its shadow on the right curtain, you can see the crow has landed somewhere to the left and is flapping its wings for several seconds. This part is obviously filmed on a set, not in a country mansion, otherwise the crow would have been long gone in that time.
At 1:31 during the opening credits, as Bugenhagen rounds a sharp corner on a city street, a young boy pauses and points at his jeep, then motions to others in reaction to what was likely the filming crew on the back of the vehicle.
(at around 20 mins) When Sgt Neff is walking to be introduced to Damien's platoon, in the background there is a cadet wielding a baton which falls apart.
Some sources state Damien to be aged 13 in this film, since it takes seven years after the first film. Damien turned 5 in that film and would've been 12 here.
At 20 minutes approx, as the platoon is told to "stand fast", the military band proceed to turn and match away. The band leader raises the staff and the end can clearly be seen falling off.
This is supposed to take place seven years after the original film ended, which was in 1975 (not the year it was released which was 1976). However, since this film came out in 1978, the hairstyles, clothes, cars, etc, look of the time for 1978, not 1982.
(at around 53 mins) When been grilled by the teacher regarding important dates in history, he reports the date of the Battle of the Nile as being 1789, when in fact it was 1798. Damien is supposed to be incapable of error during trances like this.
(at around 1h) When Damien tells Mark that he's alright after uncovering his supernatural identity, the reflection of a crew member is visible on the end of a trumpet in the inter-cut rotating shot.
(at around 12 mins) Reflected on the roof of the limousine (lower left-hand side of the screen) as the boys are leaving home at the beginning of the film.
(at around 1h 30 mins) When Thorn and his curator are checking the container that holds the wall, they are supposed to be in New York, but the skyline shot and the railroad (Rock Island) reveal their Chicago location.
The railroad engine bears the name Rick Island. This railroad did not go to NYC, but did go to Chicago.
(at around 9 mins) When Carl and Michael are at Yigael's Wall, Carl shouts out a biblical quotation which he claims is from the Book of Revelation, but it is actually II Thessalonians 2:8.
(at around 1h 17 mins) Dr. Warren puts the daggers into a desk drawer. He then "locks" the drawer. However, rather than locking it, he merely sticks the key in the drawer lock and jiggles it. When he removes the key, the lock has not changed position. Keyholes on locks such as these turn sideways when locked, so he did not actually lock the drawer.
Possible character error-Damien has lived in America among Americans for seven years, yet he still has a marked British accent. Odd, as he was such a small child when he came to live with the Thorns.
It is pointed out in parts 1 & 2 that Damien has never been sick; he was unaffected by toxic gas. Yet when he screams after killing Mark, his teeth have multiple silver fillings.
