When I try to update any plugin at all, it comes back with this:

That error looks like the query is hitting the database row limit rather than WordPress itself being completely broken. Since the query is joining with twice, the size of the WooCommerce product/meta tables could be part of the problem. I’d first check whether the issue started with the Woo Extra Product Options update, then test with that plugin disabled if possible. Checking the database size and indexes may also help before changing globally.

Update: I hade four plugins ready for update. Tried to disable them one by one and check, and it doesn’t seem to have anything to do with plugins.
Wrote an email to my provider as well, haven’t heard anything yet. Until I do, I’ll let it be, perhaps somebody had same experience.
