Open-source metagenomic tools are free. But the cost of inconsistent results is not. When the same dataset produces different outputs depending on who runs it, which version of the tool is installed, or which database was last updated, the data cannot be trusted. Sequencing microbial data has become easy. Interpreting it reliably is still the challenge. The accuracy of taxonomic classification depends heavily on the bioinformatics tools used to analyze those datasets. Different pipelines can produce significantly different results from the same sample. Inconsistent or inaccurate classifications can compromise reproducibility, delay projects, and ultimately increase the risk of project attrition. Two independent benchmarks now confirm GAIA's performance across different sequencing approaches: → 16S rRNA (short-read & long-read amplicon) Across 125 short-read samples, GAIA achieved the highest overall performance with an average F1 score of 0.787, outperforming widely used classifiers such as Mothur, Kraken2 and QIIME2. GAIA also led in long-read amplicon datasets. → Shotgun metagenomics (long-read) In a new benchmark across PacBio HiFi and Oxford Nanopore datasets, GAIA achieved the highest overall F1 score of 0.949, outperforming 11 established methods. GAIA also minimized false positives without compromising recall, thanks to its genome coverage assessment module.
